Yu-Gi-Oh
Yu-Gi-Oh (yūgiō) n. 1. Japanese phrase meaning "Game King". 2. A popular children's card game (also known as Duel Monsters in the franchise).
Yu-Gi-Oh: A story of a young man possessed by a 3000 year-old Egyptian spirit. Together, they overcome many obstacles, using the children's card game, Duel Monsters.
Yu-Gi-Oh GX: 10 years later, the story takes place in a school that specializes in Duel Monsters. It starts with a cheerful duelist and student, overcoming any threats that reign on the school.
Yu-Gi-Oh 5Ds: Unknown time-gap. It starts with a young man marked by a ancient dragon. This duelist once fought to link an ruined city to the new, dueling on motorcycles.
Each of these stories were separate by time...until now.
Plot
It began with Paradox, a turbo duelist, who traveled across space and time, and was one of the last survivors, along with Z-ONE, Aporia and Antinomy. He attempt to save his future by eliminating Duel Monsters, which meant killing Pegasus, the creator of Duel Monsters. However, he ends up causing more damage to the timeline than expected. He attempts this by stealing monsters across time, including Yusei Fudo's Stardust Dragon, and converting them into powerful Malefic monsters, so that he can kill the creator of Duel Monsters, Maximillion Pegasus. However, Yusei, along with Yugi Mutou and Judai 'Jaden' Yuki defeated the time-traveler.
But their duel caused so much damage to the time stream, they were all pulled into a dimensional vortex. Thanks to the power of the Crimson Dragon, Yusei was protected from the alterations on him, returning him back to his time. He found, while some things remain the same, a few did not. Namely the Duel Academys; they never existed. Meanwhile, Yugi returns home, retaining no memory of what happened. The same with Jaden....
...but he and his friends now exist in Yugi's timeline.
Incase you don't get it, the GX storyline has been warped, greatly. Duel Academia doesn't exist, and the GX timeline merged with the Original, which means Jaden's story has been started from scratch.
Original Yugioh, and 5Ds, as well as its previous episodes remain the same, but because of the time warp, there maybe some changes...like events from Toei's Yugioh/Season 0 actually happened.
